    Thanks for the article is was very useful. I have one question though. If I run the command for both internal and external usage, the certificate should be public, right? Should it contain the internal FQDN of the server or not, since the internal url will be in the form https://OWASFQDN ?

    Yes in that case it would be better to use a 3rd party certificate for publishing your Office Web Apps server. Although it depends on your reverse proxy. It is an option to put a 3rd party which contains the external URL and install it on the reverse proxy. And install a certificate from your internal CA on the Office Web Apps Server. Keep in mind that this requires that the root and optional intermediate certificates from your CA are installed on the clients and reverse proxy.
